You first throw the bags over your fender and see if it matches up with any hardware for a fender rack or passenger seat. Mach em up and cut the holes about 1/10 smaller than the hardware you’re bike uses and add a washer to each just to be safe. Pull in the middle to adjust height and zip tie to your luggage bracket.

Can you put it under the maine set

If you mean the main seat , you could. But it would touch the rear cylinder pipe. I wouldn’t recommend it

Are these water proof?

No, they are not. You can spray them with a product like RedHead Water Proofer, available at outdoor stores like Bass Pro to make them more waterproof, but ultimately they're just canvas-type material so they will never be completely waterproof.
