Yes, both output jacks can be used at the same time. Keep in mind the 3.5mm is a stereo TRS output when connecting it to your powered sub.

Can this be stacked with the PA550 amp

I would assume so. I'm using it with Bellari VP549.

Does the case get warm to the touch when powered on?

Not that I have noticed. This is low DC powered.
