Is the box a suitable storage container?

The box is just cardboard, and even though we still use it for storing the set, we have an elastic band around it to keep it closed. I'm sure that we will need to find a new storage box soon.

All of the pieces to this set look pretty big, yet it is tagged as a choking hazard. What is the measurement of the smallest piece from this set?

The majority of the pieces are fine - there are 6 little tiny pegs though, which is probably why it is tagged as a choking hazard.

Can you use this with the standard learning resources gears set? Are they compatible together?

I have both sets and use them together all the time. I am a classroom teacher and use these gears to teach many concepts to students the are compatible.
